So if a GT500 (which will be switching to a 2.0litre turbo hybrid engine) fits the maximum car size and all the crash test rules, engine rules, etc., shouldn't they be able to run LMP1?

I am certain that the requirements of LMP1, including the dimensions, BHH, BHF, etc. would rule out a GT500 car without extensive reworking. A car whose design is not maximized for a rules set, is highly unlikely to be competitive anyway.
