By over-recognition of motor sport that is sanctioned outside of their organisation, they diminish their ability to enforce common rules.
I understand (and agree) that Indycar drivers have the talent to earn more points - but when your organisation (FIA) structure places the sanctioning body as a regional club, you can't deviate too much.
As it is (from an FIA perspective) they are already effectively awarding to Super License points to a regional club series.

IndyCar isn't an FIA sanctioned regional club series, it is its own entity and is only affiliated with the FIA through ACCUS, the Automobile Competition Committee for the United States.
