Only difference between GTE and GTLM is different BoP/EoT settings. They would have to use different ballast and a different air restrictor in each race. Depending on the situation in IMSA, possibly a different fuel cell as well.
None of these would be difficult for them to swap out between races, but it is another good reason to use different cars.
