They're looking at the position numbers again ... it looked like white numbers, so I expect it was the 21st place Pro car that had gone off.

Indeed, but in this case I think it was the race director who announced 21. Alarming if they don't know the difference between car number and position number!

Theres something driving around with blue LEDs sticking out from the roof. I seen it earlier but assumed I didn't make it out right, but I've just seen it again make contact with car 30.

Race director either said car 18 or car 80 but we don't have either of those in this race.

Mercedes positions:

84 - 9th - 1 lap down
86 - 16th - 2 laps down
88 - 21st - 2 laps down
00 - 33rd - 3 laps down
56 - 36st - 4 laps down
85 - 45th - 6 laps down

Apart from 84 and 86 (and maybe 88) it doesn't look too good for them

I know it is difficult to assess, as the AMG's have been fighting their way through traffic for the most of the race. But would it be fair to say that they are not so dominating now as they looked in super pole?

Correct. The magic ECU and all other special bits are gone now.

On the other hand, #57 never had it and is 9th (just one lap down) and #84 and #86 did not lose any extra time, so I think that without the special treatment they would have been right up there with the front runners.

Need two ams for Pro-Am, see also #2. With the exception of #28, all WRT cars have a bill payer aboard, just some (Will Stevens) are quicker than others.
