There's a brief description of the Mayan Train project at Yucatan Expat Life. Some highlights:

So they missed the deadline for some paperwork. Some may argue that the paperwork is pointless, but it seems that based upon the article they have provided this for other events, so it's less about the effort required (likely little in the grand scheme), but rather that they missed the deadline set by the state. Reading between the lines, the state agency is either...

A. Not wanting to continue to support the event and are looking for a reason to stop. Such as pointing to technicalities in the process.

...or...

B. Annoyed with how COTA interacts with the state agency.

Without not knowing more details, and to be clear... pure speculation on my part... I tend to suspect it is "B" and that there is more to the story. Such as COTA is doing stuff to get under the skin of those who make the decisions on the state funding. Maybe COTA is "being difficult"? So the state agency is going to use this issue to beat COTA over the head to get them to implement some course correction. I actually expect that in the end this will be resolved. But... if the answer is actually "A" then... COTA has a long road to keep state funding.

I’m surprised that the perception is Zandvoort requires “minimal” work to be F1 ready.

Many years ago when the idea of a Dutch GP was floated, the paddock was deemed too small and the circuit would have to be modified to remove the long left hander behind the pits (can’t remember the name) in order to extend it out.

Personally I thought Assen looked to be a more F1-ready facility - even if the track layouts for both circuits isn’t conducive to good racing

If Formula 1 leaves USA high and dry without a GP because of its own greed again it will be incredibly stupid. This will not work well with the car factories involved, this will not work well with the sponsors, this will not work well with millions of fans.

COTA wouldn't need all that state funding if it wasn't for F1's exorbitant sanctioning fee and if this is about not wanting to continue to support the event, without any state funding, this could impinge on other series if state funding is stopped. F1 really needs to do something about the sanctioning fee.

How could Bernie have suggested to a lot of them that they were overpaying, when it was he who set the price in the first place and did he ever say he would accept a reduced sanctioning fee, or reimburse those who had overpaid?

I suspect the individual contract details are not public? I would expect that the aggregates of segments of the business are public. Such as... cost, revenue and ultimately the profitability from hosting fees. Maybe the promoters see that margins for the fees are high. They struggle to come up with the money to line the pockets of someone else.
